This may sound dumb...you mentioned two different TDC alignments. Did you have the tool in the proper TDC setting when you timed the cams to crank?
I have never worked on one of these particular engines. Just a thought since it spun freely up until the front cylinder was slid on.
Also, two turns on the crank equals one turn on the cam, seems a logical place to look.
