sputters when realy hot

2008 Spyder, green filter, Yosh pipe, and fuel controler, usually runs great but when caught in traffic and it starts to get hot, after a while it starts to run on one cylinder until you start to go again and when it cools down a bit runs fine. Also when you stop after a good run, when you first start up it again after sitting fora while it runs on one cylinder until you rev it a bit. New plugs about 3000. miles ago. Any suggestions guesses? I am thinking the coil relating to heat?

I would suspect the coil, too.

I've had that problem on my GS/RS and it was a relay going bad.
