Handle Bar Alignment
I knocked my wheels out of alignment, by riding through a ditch, and must have bent up some suspension component. Using my own home made alignment tool I was able to correct toe from 2 degrees toe out to 1 degree toe in. I believe factory recommended is zero to 2 degrees toe in? Anyway my problem is handlebar alignment. The toe setting is perfect for me but the handlebar alignment is not. Can the handlebar position be changed independently or is all of the adjustment in the tie rods?

Yes ideally, however the steering angle sensor is at the lower end of the steering shaft. Therefore, if his bars were straight prior to hitting the ditch, he could reset the bars to straight, not altering the sensor position, then use the tie rods to reset both the toe in and wheels straight ahead position.
But yes, to be truly correct, after aligning all parameters, BUDS should be used to reset the angle and torque parameters.
