Default oil change and level check variations? What?!

I have a 2009 RS that I changed oil and filter, and went by the manual. When I checked the oil it shows over filled and when I checked it cold it shows at the full level. What did I do wrong? The bike was on level ground and I gave it plenty of time to drain before I reinstalled the drain plug.

On the V-twin it is EXTREMELY Fussy about checking the oil level ….. Follow the procedures in your owners manual ...TO THE LETTER !!! … if not the reading on the dipstick will be off …… Also drain some of the extra oil, or it will end up in your Air Box …… Mike

Give us some detail about what you actually did. Did you change out the filter(s)? How much oil did you add after the service?

    Instructions from your owners manual.

    Engine Oil Level Verification
NOTICE To obtain a precise reading
of the engine oil level, follow this
procedure and make sure engine is
    at normal operating temperature.
    1. Park the vehicle on a level surface.
    2. Remove the LH middle side panel.
    Refer to BODY section.
    3. With the engine already at normal
    operating temperature
    , start engine
and let it run for at least 30 seconds.
NOTE: Running engine for at least
30 seconds allows the suction oil
pump to drain the oil from the engine
crankcase back into the oil tank. Not
carrying out this step could result in
    overfilling the engine oil.
    4. Stop engine.
    5. Unscrew and remove the oil dipstick.
    6. Wipe off the dipstick.
    7. Reinsert and completely screw in
the dipstick to assure an accurate
    reading.
    8. Unscrew and remove the dipstick
    again.
    9. Check the oil level on the dipstick. It
should be near or equal to the upper
    mark.

In my experience the amount of oil it takes after an oil change varies depending on if the HCM drains completely or not. That applies to a SE5 model. But you did not share that info.

Installing the oil filter the wrong way will cause the oil not to circulate, keeping the holding tank full of oil. Don't ask Me how I know.

I added 3 qts per the manual, and then ran for about 2 mins, and then added just 1 more quart. I did not change the transmission oil, would that have affected the oil level?

You should always change the transmission filter and drain the oil from that cavity. Did you drain both the oil reservoir and the crankcase? Not changing the transmission filter with adding just 4 quarts will not overfill your Spyder. Doing a full service correctly you will need 4.25 quarts to get to the full mark on the dip stick. But not draining the crankcase will overfill with adding 4 quarts for sure.
